That result sees Dario Castelo's side retain second place in the standings, three points clear with a game in hand over UCD who were held to a 1-1 draw against Treaty United.
It's Athlone's biggest win over Longford since beating the Bishopsgate Street outfit 3-0 in a cup contest in 2011.
Elsewhere, league leaders Cork City beat Finn Harps 1-0, Kerry and Bray played out a 3-3 thriller, and Wexford were 3-0 winners over Cobh Ramblers.
