Kate Slevin and Maddison Gibson scored for The Town, but a 94th minute winner from Mia Dodd consigned the Midlanders to their third defeat in a row.
Bohemians have now won four games on the bounce in the Women's Premier Division.
While that result leaves Tommy Hewitt's side in sixth, 12 points off the league leading pace set by Peamount United.
