In just their second home loss of the season, the midlanders were beaten by a nicely taken Guillermo Almirall goal in the 76th minute.
That result, coupled with UCD's 2-0 win over Finn Harps, means the students leap-frog Town into second in the standings.
Elsewhere Cork City secured their 18th win of the campaign with a 1-0 victory over Cobh.
While Wexford won on the road to Treaty United 3-1.
Athlone Town will be looking to bounce back against Wexford on Friday evening.
